Children's entertainment with in-jokes/references/adult humor is as old as media itself. Bugs Bunny celebrity references flew over kid's heads back in the day, hell Punch and Judy retained a lot of its adult asides. And there's no problem with that, it helps kids mature and gives adults entertainment too, everybody is happy. The only way you can have problems with this is that you take yourself or the material too goddamn seriously.
Although I do agree with the distaste for Dr. Who, shit sucks.

When David Mitchell was describing the horrors of a TV system that catered to dumbed-down programming with "I Clavdivs" relegated to a third-tier station that nobody watches, he was actually describing American TV. Back in the day, you wouldn't be able to catch "I Clavdivs" (or "Doctor Who" for that matter) except on a low-wattage PBS station.
